What exactly is a Protocol testing?

Do we test only the functionality of the protocol? That is, for example if we take FTP , it has certain commands.Do we Write test cases only to check those commands? Shouldn't we test the architecture of any given protocol? How do we do it? I am new to Protocol Testing. I would like to learn from the basic. Given a protocol, how do I test it. Should we consider the security also? If so, how to proceed. Can u give an example for it?
